Agreed, but my take on it is that he’s like the Joker, “I don’t want to kill you, you’re just too much fun.” He doesn’t see the boys as a threat really until last season, and as much as Homelander enjoys killing I think he enjoys the turmoil the boys cause in his world even more. He’s an agent of chaos.
